What are the correct size bolts used to pull the axles off the hubs (what length?). Second, do you leave them on? It seems that I see them on trucks all the time.

It depends on whether your trucks' axles are Split or Banjo, the split uses a 3/8"X1" NC Square head Set screw, and they are locked in place bya thin Jam nut. Don't forget to back off the set screw when installing the axle shaft. They stay with the Shaft.
